Just noticed that I have a set of 1st print dungeon geomorphs (set one) where half the sheets are short cut at the top. Approximately 1/8" is missing, which would be white space normally. The cut appears uniform, that is, perfectly straight and exactly the same measure, like they were printed that way rather than cut by hand after to cover something up.

Does anyone know if other copies have this 'feature'? Or, is this truly a cover up? I have had 5 or 6 geomorphs of various prints and sets, and don't recall seeing this before.

No, short-cut. As in instead of 8-1/2" x 11", half of them are 8-1/2" x 10-3/4". It looks like a uniform cut. The three affected sheets are all the same size, not 10-3/4" for one and 10-7/8" for another.

It's either they were printed on two separate packs of paper, one of which was cut too short, or someone was very ballsy and did a very clean and exacting chop job on three sheets. I've checked the corners, and they appear to be 90-degree angles, so it looks like a machine cut. Edge wear matches the others, so the cut was done some time ago.

I just received a sw set that was trimmed and sold s/w as trimmed.  Not done after the fact.  The SW would not fit the larger size.  Of course, this brings up the issue of which set came first.  I would only be able to speculate about that, so I will not.
